Martin Wæver Pedersen forsker i anvendelsen af statistiske modeller til analyse af data fra marine økosystemer. Modellerne være sig primært tidsrækkemodeller hvor det er vigtigt at tage højde for autokorrelation i data. Martin arbejdede i sin kandidat- og Ph.D.-afhandling med analyse af elektronisk mærkedata fra fisk og udviklede i den forbindelse en metode til estimation af fiskenes position, da GPS ikke kan anvendes i saltvand.
